When I finished with the story and start playing as John, will I still be able to look for rock carvings, bones, Dream catchers and so on,, or is that only as Arthur?

You can finish anything you did not complete.  Since you cannot access New Austin as Arthur and there are items only found there, you have to wait until John to get them.
