So I was dueling him and I shot off his gun, thought maybe he will calm down or something, and then he takes out another gun and shoots himself. I tried to shoot that gun off but nothing. Is there a way to keep him alive?

Nope. No way to disarm the gunslingers in that mission. It is you or them. In other duels you encounter you can disarm the person and get a hefty boost in good honor, but not here.
