To study each animal for the Zoologist trophy, do you need to study them through binoculars or is shooting them and picking them up and having the compendium update with the new discovered animal enough?

You have to study them with either binoculars or a scoped gun. Xbox tracks your progress, so it's easier for us to tell.

I got this achievement by mostly using a scope so yeah it works both ways. I am assuming you are on PS though since you said Trophy so it might look slightly different for you like Truth mentioned.
