How to get missed missions?

I’m in chapter 6, and when going through and checking the quest log I noticed some blanks, in chapter 4 and five I somehow missed a couple of missions. I have the ability to go back and replay missions I completed but how do I pick up these missions that I missed? Do I have to start over and do a complete re-play?

Can you still access stranger missions as John? Or do I need to be sure to do all of those before I close things out with Arthur?

Many side quest missions and stranger missions are time sensitive.  From the guide book, it seems that if you miss them there is no way to go back, especially once you hit chapter 6.  It would be very hard to complete the game in a single play through whilst hitting every mission.  I've been trying to do that with the guide and I've still missed some.

Yeah, I might do a second run of the story to go back and hit all of the side missions I missed.
