1: is it true you loose your money after you go to Guarma and after you get back do you get it back

2: when is a good time to go to the Pig farm and make it to where all of my Gold goes to John at end when i go back

You get everything back after returning from Guarma.

I do it right before I do the final mission as Arthur.

Losing your money is story-related.  It's possible to get around it, but I simply went with the story as scripted.  You can also defer some treasure hunts if you want to make sure you have ready cash later in the story.
