So when I pick up a rifle and return to my horse where i already had one stashed, what happens to the rifle I picked up?

The only weapons you can keep are those that you buy or are gifted, etc.  These are added to your inventory and you can only have one of each except with sidearms.

You can buy a weapon locker that is made available through the Trader Role and get it out of your inventory that way.  .....similar to GTAO.

Maybe not worded quite right but I have Springfield rifle with improvements on my horse..I get off and have a walk and pick up an old worn Springfield.. what happens when I get back to my horse, which Springfield rifle do I end up with?

You can't keep those weapons you pick up like that.  I honestly don't know what happens to it when you jump on your horse.  I don't know how long they stick with you or what may trigger their despawn like certain actions, etc.  Why don't you try it out?

....as for why someone would want to keep it, there's really no point in that either especially since we are not able to sell them.

No, they shouldn't but my suggestion if you're really worried about it is to just stick with your own custom weapons.

I always thought that you keep both. I open the weapon wheel, point to the Springfield, and then move the stick (Xbox 1) left or right to cycle between the two or three.

You can pick up and keep "worn" versions of weapons while keeping your customizable ones (I honestly hate this and wish there was a way to discard them) and there's a glitch in the mission "An American Pastoral Scene" that enables you to get two Lancaster repeaters, but that's all I know about getting more than one version of each long gun. Beyond that, you can only have one of each.
